That depends on what kind of car it is...
If it's a daily driver and you just want it so your car isn't an oven at the end of a day, just go for it.
Where they're bad is if you put a right fitting one on a nice car for long term storage. The cover moving could press small debris into the paint and accumulate a lot of small scratches.
But that's for something like a classic/expensive car long term storage. For that, yeah you want it to be clean before you cover it.
If you're already driving to and from work everyday, it's not going to be anything comparable to damage from normal wear and tear.
