I didn't read it as Kojima saying the evil of America is a new phenomena, but rather as something that's always been building up because of the systems in place.
yeah, i get the impression kojima was trying to point to the 'material conditions' of a political system being the source of the problems, rather than any Individual Bad Apples among the Great Men In Charge or any Race Essentialist trait of Americans as a people.
He nearly says as much directly in the content of the game.
"We" being the AI that started as the personification of the mentality of The Patriots who in turn were the people running the American government throughout the 20th Century. (Keep in mind that this version of The Patriots was from before MGS3 and 4 turned them into Cipher/Zero's organization)
One of my big disappointments with MGS4 was how the Patriots were just turned into the cast of MGS3
Mgs3 didn't really do that, and we shall never speak of 4
