I don't know a ton about this beyond what I'm reading from these links but I find it very interesting that the US decided to back the "communist" side of the conflict. Why would the single largest anti communist force on the planet back communists?

If you are using the trappings of socialist policy to persecute minorities brother I am sorry you are definitionally not communist. The US government supporting their movement should really be enough though. I also find the addition of "communist" in the title of this post to be questionable. This is exactly what I'd expect the US government's goal would be - have a nice example of more evil "communists" to point at.

In general, the African Union is concerned that allowing for the redrawing of borders could lead to major wars and displacement of peoples on the continent, moreso than what has already occurred. In this case, the US was likely participating in maintaining the status quo.

It just happened to be that the current government in power was communist, but the US likely thought that preserving African borders was preferable to opening the continent to further destabilization.
